Im Kriege von 1866 gewann der inzwischen zum Feldmarschall ernannte Erzherzog als Kommandant der Südarmee am 24.6. die Schlacht von Custoza, als Nachfolger Benedeks übernahm er den Oberbefehl über die gesamte kaiserliche Streitmacht.].
