Sein Vater, der früh verstarb, war Mitglied der Gemeinde der Böhmischen Brüder, einer evangelischen freikirchlichen Gemeinschaft, die am Vorabend des Dreißigjährigen Krieges noch unter dem Schutz des Majestätsbriefes Rudolfs II. stand und eine verhältnismäßig tolerante Behandlung erfuhr. Nachdem auch die Mutter und die Schwestern gestorben waren, wurde Comenius von Verwandten aufgezogen. Von 1608 bis 1611 besuchte er das Gymnasium der Brüdergemeinde in Prerov (Prerau), wo er auch den Beinamen Amos annahm.
