Als nach Kriegsende die Vertreibung der Deutschen aus der Tschechoslowakei und die damit verbundenen Grausamkeiten einsetzten, machte Jaksch diese vor der Weltöffentlichkeit publik. Nach seiner Rückkehr in die Bundesrepublik Deutschland leitete er von 1950-54 das Hessische Landesamt Für Flüchtlingsfragen. 1953 wurde Wenzel Jaksch Mitglied des Deutschen Bundestages.
