Il fait carrière à l'École de Pharmacie de Paris, où il devient en 1885 le titulaire de la chaire de « Pharmacie chimique ». Les travaux de Prunier relèvent de la chimie organique, de la chimie minérale et de la chimie analytique. Spécialiste de la quercite - un sucre extrait du gland de chêne - et des hydrocarbures insaturés des pétroles, le pharmacien est l'auteur d'un ouvrage encyclopédique sur les alcools et les phénols (1885). Par ailleurs, Prunier exerce des fonctions hospitalières étroitement liées au médicament. Il deviendra directeur de la pharmacie centrale et inspecteur des pharmacies et hospices de Paris (1897).
