Als österreichischer Minister für Kultus und Unterricht (184960) veranlaßte er eine Reorganisation des österreichischen Studienwesens (Hochschulautonomie). Während seiner Amtszeit kam es zu einer Neuordnung der Wiener Akademie der Wissenschaften, zur Berufung bedeutender Gelehrter aus dem Ausland und zur Erhebung des Wiener Instituts für österreichische Geschichtsforschung in den gleichen Rang wie die Pariser École des Chartes. Thun und Hohenstein gilt als Begründer des politischen Katholizismus in Österreich; er war maßgeblich am Abschluß des Konkordats von 1855 beteiligt" (DBE).
